The Czech Republic appeared to find another equalizer through Matej Radosta, but this was ruled out after a VAR check for offside, leaving Croatia with all three points.
Croatia will next face Spain, who beat England 3-2 at Wembley Stadium.
In League B, Switzerland defeated North Macedonia 3-0 away from home and secured first place in the group ahead of schedule.
In the other group match, Slovenia and Scotland were held to a 0-0 draw, with Switzerland winning comfortably, thanks in part to Zeki Amduni’s brace.
Finland scored a magnificent seven points
In the first group match of Serie C, Finland beat 10-man underdog San Marino 7-0 away from home.
Joel Pohjanpalo was Finland’s star player, scoring the opener in the fifth minute, scoring a hat-trick and finishing the game with a brace late on.
Luxembourg became the surprise leaders of Group 4 of Serie C after a come-from-behind victory over Bulgaria in Plovdiv.
Asen Chandarov gave Bulgaria the lead in the 17th minute, but goals from Leandro Barreiro and Vincent Thill sealed victory for Luxembourg.
Iceland leads the group by two points after a 1-1 draw with Estonia.
